One note about the convenience of LGA/JFK vs. EWR if you live and work in Hoboken.
First, nothing will come close to the convenience of EWR, that's certain.
But if you decide to stick with AA at least in part, you might find that it is actually easier getting from Hoboken to JFK than to LGA, because you can avoid Manhattan by going through Staten Island and then taking the Belt Pkwy to JFK.
While this isn't always traffic-free by any stretch of the imagination, you will be mercifully be avoiding Manhattan (especially an issue at rush hour).
Also, you could take the train (NJ Transit to Penn Station and then LIRR to Jamaica Station and then the JFK AirTrain, a pain to be sure but better than battling in traffic across the Hudson then through Manhattan and to Queens to LGA).
