You can always check-in with your active SEN (credit) card, if the FF number is in the booking, even if a different CC was used for payment.
For example, I have most of my e-tix issued onto my AMEX, but I always use the VISA SEN card at the CKI terminal.
The problem is, for all practical purposes the credit card number IS your FF number and will become invalid too. Internally, LH keeps your original 15-digit M&M number, but the PNR contains the 16-digit CC number as FF information. Not sure if the check-in machine is smart enough to find out the new number automatically.
