Ah, the check in agent doesn't really know or understand MP. I can't see MP agents (phone) ever denying this request. It's just so reasonable.
Last month I accidently applied an SWU to a JFK-LAX upgrade. I forgot to ask them to change at check in. I called yesterday and explained, and she offered to take a CR-1 (fair, IMHO) or 500's (
