QX agent over phone has told me that they will tag and check me through for a NW flight (separate NW and QX tickets) once I present the agent with the two tickets on checking in at YVR

I guess once they are a partner airline and/or codeshare there should be no issue, technical at least, that would prevent them from checking you through.
