So, although there is the loss of Boston as an option, I could take Mrs MIM to Chicago, without the hassle of using half our weekend navigating Heathrow.
No, the guide wording is slightly confusing. You can earn miles on MAN-ORD but you cannot redeem miles on it.

So am I right in saying that, with the exception of Boston (and the FlyBE ones) I could, subject to value to me, use up my miles on any of these?
No, that list is out of date. The current list of non-stop routes ex-MAN you can redeem on is:
