And as both OA and A3 flights are economy only, there does not seem to be an option for purchasing a business class ticket and having it endorsed to OA in case of misconnect. Or I am missing something about domestic fares in Greece ?
You're well-travelled enough to know that business class is a class of service, and that within each class of service there can be a bunch of different kinds of fares and fare rules.
Similarly, there are full Y tickets that sometimes allow endorsements, but it seems that both OA and A3 don't offer endorseable tickets.

The A3 fare rules state "unlimited transfers permitted", so there may be a possibility of going via SKG or HER if there are flights on that day. The other thing to keep in mind is that (at least with A3) all domestic tickets are now issued on an one-way basis, and non-refundable fares still give you back taxes and charges. Therefore throwing the ticket away and going by boat from Rafina might also work in a pinch.
