Well, the way it's designed, the reservations system and check-in system (ACI) is not one and the same. Therefore, after you check in, your reservation WILL retain your original seat if you happen to change your seat selection anytime during (or after) check-in through any method.
Besides, once you are eligible for check-in, the reservations seat map goes to airport control anyway, so you wouldn't be able to change your seat in your reservation, only through ACI-enabled methods such as EasyCheck-in Online, EasyCheck-in kiosks or a customer service agent. Those systems/agents tap in directly to the ACI system.
