Sorry to hear about your experience but this is sadly common practice with all the airline ff programs
One Flight Number = One Segment = FF Miles Based on End-to-End City Pair Only

I learned this the hard way myself on CX 888 which flies JFK - HKG with a stop in YVR. You lose 700 miles in each direction and as we all know every status mile counts especially at the end of the year
