Every plane is obviously configured differently, but most of them have a bathroom in the front right by the flight deck door that is forward of the front row and forward of the entry door to the aircraft (Canadairs and ERJs excluded

). Maybe a more secure temporary barrier method could be incorporated to block off this front portion of the aircraft if and when the pilot needs to use the facilities. My imagination could run wild with this, but maybe some kind of lightweight collapsible metal grating that is put up by and locked by the flight attendants before the pilot leaves the flight deck to use the head. This, and some kind of flight crew internal duress code...
And of course, have the pilots drink a little less coffee...

UA uses a collapsible gate in addition to the drink cart on its 757's. It's not much, but it'd be another little thing for a hijacker to get thru.
