That is quite easy to explain: The customs checkpoint after immigration is for hand luggage, i.e. if you had no checked luggage at all, you would never walk through the second customs post in arrivals.

I'm not sure about the second checkpoint for the Czech Republic flight, maybe the flight left from a pier normally reserved for US-bound flights? You do have to go through security again if you are arriving from outside of the EU and connecting to another flight, which explains why you did not have to do it on the flight back. The non-liquids rule for hand luggage applies to all flights in the European Union and to North America.
