Hard to say. I once paid for a $15 "Coach Choice" seat on NWA, and also a $25 overweight luggage fee, both (as separate transactions) on my PPE card. I was awarded flight points for the seat upgrade but not the overweight luggage. This was on a flight originally booked with the same PPE card, so I ended up with double flight points(!)
So I wouldn't count on this happening but it might.
