I just booked and paid the extra $25 for an exit row seat. After I received my confirmation, I went back in to check on a paid upgrade to F. The website did take into consideration the extra $25 for the premium seat when making the calculations for the upgrade. So I would assume the system would do the same thing when you try to upgrade at check-in.

I had the same experience on the website and agree they are not charging a change fee for a paid upgrade into F. However, I did not receive any message indicating I couldn't complete the transaction on the website, so perhaps they have streamlined this now. Did you get to a screen that asked for your credit card to apply the upgrade charge to?
