Why would ExpressJet get a CAL bonus. Unless they do something different with their employees. If a COEX plane is running late and CO has to hold a mainline flight for connecting passengers off the late COEX, that could hurt CO downline. As long as a plane blocks within 14 minutes of its orignal schedule time the flight is considered ontime.
