With exception of some the exclusive fares that the larger agencies and agency networks (e.g. Ctrip, eLong, 9588) are privvy to, I believe that most agencies sell the same products. That said, it's always a good idea to shop around. Also, for personal travel to Japan (especially insofar as cities other than TYO and OSA are concerned), it usually makes sense to spend miles.
