If passengers were still boarding, not sure what the reason was. Also, how do you know that there were STILL empty seats in Y? If the passenger boarding process was done, it could be due to calculation of weight on the aircraft already in process/completion. If the above story is true, though, sound like another case of a lazy UA GA
