I ended up staying at the HI last year and it was a good stay - the room had been in-part renovated, still on the small size, but perfectly functional and no disgusting Holiday Inn bed spread - great value at $60.00 and right in the city centre with loads of shops, cafes and restaurants within easy walking distance. Nagasaki is a fantastic city and always worth the effort of getting there.
If you accept that it is a Holiday Inn and it is a smallish room (but no worse than most business hotels throughout Japan) I don't think there will be a hotel better located at that price in the city centre - but let me know if there is!
Ana Gloverhill is very much in Gloverhill - which is convenient for the two hours that you'll spend at the tourist site but a fair distance from the better eating and night-life.
