As per the info on Aeroplan.com:
Eligible flights

Most scheduled flights operated by Air Canada as well as Air Canada code-share flights operated by Air Creebec, Air Georgian Limited (doing business as Air Alliance), Central Mountain Air, and Exploits Valley Air Services LTD are eligible for mileage accumulation. Please refer to the terms and conditions at the bottom of the page for Air Canada code-share flights operated by other carriers.

Charter flights on Air Canada Vacations are eligible for mileage accumulation.
Charter flights on Air Canada Jetz are not eligible for mileage accumulation.
Reward travel flights, travel industry discounted tickets, infant tickets or promotional tickets are not eligible for mileage accumulation.
Clearly, the flight will be operated by AC. When the OP checks-in with AC, their AC PNR will reflect an AC flight number. Their AC-issued boarding pass will also reflect an AC flight number.
