There are numerous reasons why you get this message , it could be SSSS, or as discussed in numerous threads the itin/vcr may have become disassociated for some reason.

As said before , try the self service machine when you check in, if if rejects your attempt to check in there will be a reason code in the bottom left hand corner of the slip that will indicate why you were not allowed to check in.
