With Marriott Rewards you can set up profile to either to get points or miles. You can switch between two many times. It's easier and faster to do the update online. Once you designate airline miles and airline choice, your stays will be posted to that airlines directly.
As far as checking in, all you have to show is your Marriott Rewards card whether you are getting points or miles...
