It might be possible that the people in Lufthansa ticketing issued your e-ticket twice due to some confusion.

Technically, it is possible to "ticket" a reservation as many times as you want on the same booking.

Check with Lufthansa to see if there are two ticket numbers in your PNR and request to have one of the tickets "refunded".

Also, does your credit card statement show the ticket numbers?
