And the bullet train does not run from Narita airport; you have to take a train to Tokyo station (or Shinagawa) and transfer from there. If the OP is going from Tokyo to Kyoto, the bullet train is really the only option other than the plane and is not that expensive considering the distance; a local, slower train is not an option unless the OP has tons of free time.
