I'm pretty certain that there would be no problems with the Ottawa-Hamilton routes.

If you really wanted to go to Toronto from Ottawa, you could book YOW-YXU and then YXU-YYZ, or even YOW-YYZ-YGK and YGK-YYZ. I think AC is just banking on the fact that hardly anyone (or no one) would bother.
