So ... yes, if you want to get points, you'd better set your preference to points.
FWIW the Choice website states: "Please note: You must make reservations through your online profile in order for your preferences to apply. If you make your reservations at the hotel, by phone or through a travel agent, you have to specify whether you would like to earn points or Airline Rewards. Choice Privileges members who don't specify will automatically earn Choice Privileges points for their stay."
In my case, I have some stays coming up that I did _not_ book through my online profile (in order to get a better rate), but since the default is to CP points I should be fine. (And I've reset my profile to list points as my preference for the sake of future promos!)
