They just changed it right now. On the "prices" page, where it shows you the flights and the price, before you enter the passenger details, it states:

Earn 1000 extra Qualiflyer Miles for booking online!

For flights from another country to another country, the banner with 2000 miles isn't displayed anymore, but for flights to CH it still is. But even where the banner shows up with 2000 miles it has the sentence about 1000 miles on the "prices" page.
