It will depend on the fare construction, and especially whether the connecting cities are separated by 'X' or 'O'.

If 'O', no problem. If 'X', that's a through ticket and you have to travel. In theory at least - it may be worth a phone call to ask if they can reissue as 'O'. After all, they want to keep their customers happy!
