I had a booking done today through Amadaeus but through a travel agent. While I can see the booking on the QF webiste, I can't do anything with it.

I guess there must be some flags on the booking that describe what you can and can't do on the website. Most of the help topics on the website do indicate that these features are only available if the booking is made through Qantas.
