There's an option on aa.com to continue booking without logging in (below where it asks you to login). That gets you a booking without a FF number attached.

Then you may be able to use MMB to add the BAEC number using the PNR, although in the past I've had to call BAEC first to get a different BA PNR.

Never actually had a difficulty doing this though - TPs and miles have always posted correctly.
