I was looking at the MTA website and it does not look like LGA has any subway connections.

JFK has a subway connection (Blue A line).

And I have not found any info on EWR subway stuff.

Any suggestions? Also, how are the subways referenced in NYC?

In Boston it's Red, Blue, Orange, etc. lines but it looks much more confusing in NYC.
JFK has the airtrain which will take you the the howard beach station on the A train or the jamaica station on the E/J/Z lines and LIRR commuter rail. From LGA you have to take a bus to access the subways. The Q33 will take you to the 7 at 82nd street-jackson heights and the E/F/V/G/R/7 at 74th street-rosevelt ave. The M60 will take you into upper manhattan and provide subway connections to the 4/5/6/2/3/A/B/C/D/1 trains at various points. The Q48 will take you further into queens and connects to the 7 train. From EWR there is the new jersey tranist commuter rail service which arrives into penn station.
