There have been schedule changes over the last few months, but I have talked to AA and resolved any schedule problems.

Sounds like the PNR and the VCR have become disassociated , easy way to find out is if you use the self service machine and it tells you see an agent , the error code on the slip it prints out will say something like PNR/VCR mismatch .
This often happens when changes of some kind are made, it will (or should ) just take a few key strokes for the agent to reassociate the PNR and the VCR . I would arrive at the airport a few minutes earlier as if there are multiple names on the PNR all the passengers in the PNR will need their VCR and PNR reassociated.
