No offense, but if you thought the train from FCO to a hotel was horrible, you probably shouldn't attempt to get from FCO to Civitavecchia by public transportation. It's definitely do-able, but it involves a change of trains and a bit of a walk to the port. The walk isn't far, but if you have a lot of luggage, it could be more convenient to hop in a taxi from the train station to the port.
