I know with British Air - no problem. Bags go straight through and AS can issue the boarding passes and check you straight through as long as you are on a single itinerary (this was a mileage ticket).

With KLM, I had to re-check-in myself and my bags when transferring to/from AS in YVR. I believe AF will be much like my KLM experience.
