My question is, what is the best way to get between the two airports?

At that time of morning, I'd go to the public taxi rank on the ground floor (if you're alone, any taxi will do, if you're travelling with a family there should be some bigger "estate" cars or a Mu-7 based on a pickup. Take the tollways to Don Muang from there, the taxi driver will know which ones to go on. Traffic wise, it might be chocka but it will be moving.

I wouldn't attempt any other way. AOT limo's use the same roads as the taxis, so why pay more to be taking the same route. And buses are just not worth it for the cost of a taxi. Should be absolutely no more than $10 all-in.
