Yes, they will re-route you to your destination, if there's room from JFK and not from EWR, they will send you from JFK. LGA only has domestic flights, if you are inbound and there are connecting flights to your destination from LGA, they will route you through there.
My best advice is to have a routing suggestion to present to the agent. They might not be as "creative" as you because of the cost of your suggestion...
