Last week I flew a KL/AF ticket which was advertised 100% miles earning on both outbound and inbound. Two of the sectors, I have since discovered, were in E and have posted at 25%. So not only is the booking engine incorrect but the earnings chart, too

E is a 100% earning fare class.
On European Shorthaul the one's to avoid are V and N (both 25%).
E is sorted with V and N on KLM.com because it is an inflexible fare class (my previous post explains the change in fare rules). Selecting a E class will clearly reflect 100% mileage on the website.
When KLM.com offers you an upgrade to a flexible fare, that fare will most likely come out of the T bucket. It only does this because KLM has recently decided to make T class flexible (not the case previously).
Just to make it even more clear, European fare classes go as follows:
Inflexible "Lowest Fare" or "Take-Off Fare": (No Changes / No Refunds)
V (25%)
N (25%)
E (100%)
Semi-flexible (Heavy fee) "Semi-Flex Fare": (Typically 75eur change fare / 75 cancellation)
T (100%)

Semi-flexible (less heavy fee) "Flex Fare" (Typically 25eur change fare / 75 cancellation. Miles can be used to upgrade):
