why not take the boarding pass you printed from online check-in and ask the gate agent change it manually?

[last weekend, after i did the self service check-in, i asked the ticket agent to change my SkyMiles number to my WP number. he told me the gate agent would have to do it. the gate agent did the change with no problem.]

it would give you something to do while you are hanging out at the gate
