Women (including Egyptian women) travel by themselves all the time in Egypt. Observe the same sort of sensible precautions you would in any big city and you'll be fine. On trains it's always a good idea to sit near older Egyptian women -- they will loudly shoo away any unwanted attention.

Also, because of worries about terrorism most places you're likely to go will be crawling with tourism police, many of whom speak English.
