I think there is a 1 hour checkin deadline to Cairo, so if you risk this anyway you should checkin through the internet. I think you even need to be a MilleMiglia member to do so.
In any case the Italian airports are not famous for fast service and easy connection, so I would strongly recommend you to change your flight schedule! Good luck and let us know how it went!
