The difference with my QF10 example is that each sector departure date is different due to the overnight nature of the first two segments. So the system saw them as different flights. And I had initially ticketed it as stopovers (and paid the associated taxes and levies for stopovers), but that is not relevant to the FF points entitlements of course.
