Get them to change the HKG-JNB to OPEN and issue the ticket. Then get them to put put the xONEn ticket number in the confirmed HKG-JNB reservation.

Alternatively, ask BA for the underlying CX PNRs for the two reservations then call CX directly, explain the situation to them and ask them to confirm the segment with the big PNR and then release the standalone one.
