I had that happen yesterday with OLCI. I had 8 500s, was confirmed to use 6 of them (put in for the upgrade about a week ago), but when I went to check in it asked me how I was going to pay for them and claimed I only had 2/8.

The Indian Web Help desk said it was a "known problem" they were working on and to straighten it out at the airport. At the airport the counter agent acted like it was my fault. "Well of course it wouldn't let you check in. It didn't know how you wanted to pay for the upgrade!"
