If the two different segments have different flight numbers, then you get miles for each segment; e.g. BOS-ORD is 867 miles, but BOS-PHL-ORD would get 500 for BOS-PHL & 678 for PHL-ORD for a total of 1178 miles and 2 segments toward both EQM's & RDM's. But if BOS-PHL & PHL-ORD have the same flight number, you'll get 867 miles and 1 segment.
