In my experience no problem. When I returned through Kansai last week I had my bag thoroughly searched for the first time in about 10 trips through Japanese customs. I can't say what they were looking for but they certainly weren't worried about any of the food or medicine I had. The bloke actually picked up my big box of codeine tablets, read the label, asked if this was medicine for personal use and put it back.
