I would complain. The behavior was unprofessional in the extreme.
And it is possible to credit different segments to different programs, at least on UA. Never tried it on US. It is a good strategy when you inadvertantly find yourself travelling on a "direct" itinerary - splitting FF programs ensures you get all your miles A to B and B to C instead of only getting miles for A to C.
