Just a few thoughts if you have never been to Tokyo I would recommend:

Yokohama amusement park area - alot to do there. China Town also nice (yea I know go to Chinatown on your trip to Japan)

Tokyo - Roppungi area lots of bars (pricy)
(trains stop running after midnight (1230 am 'ish) and cabs get expensive so stay out until 5-6 am or find close hotel (also expensive). Different areas are also known for the crowd it attracts - Shibuya more of a younger crowd

Longer trip? Go to Hakonae (mountains - hot springs).
