Yeah, that's what I'm worried about. Fortunately one of my upcoming trips is paid F class; the one worth more money I'm waitlisted on upgrades (JFK-SYD-SEA).
You can always call reservations and have them refare... A good agent can preserve the upgrades no problem. But make sure you get a good one before you let them root around in your PNR!
