As described above I wrote to them and here is their response (I have included only the HEX response. The GEX response was identical. Both signed by John Corbyn, Gatwick Express.)

Thank you for your message. There was a problem on our new website, in that bookings using either BAA Worldpoints or promotional codes were showing the full price on the email confirmation. This was an error on the confirmation only and the appropriate discount has, in fact, been applied to your booking.
This error has now been rectified. Please accept our apologies for any confusion caused.
