I have found around 50% of the time I can get the agents on the phone at Aeroplan to credit my account for me. The other 50% of the time, I end up sending in the boarding passes. Usually I'll wait around for a couple of months, and send a single letter with multiple tickets that were missing. I suppose you could keep trying to call until you find someone who will credit your account.
I've never had the online functionality work either. There was a thread on that a while back, which I believe stated that if any part of the ticket was credited, then the online functionality won't work.
