It's supposed to be irrelevant where you book and which airline issues the ticket of a RTW. RTWs always use original flight numbers, no codeshares. Hence upgrades can be waitlisted and confirmed in advance, but make sure the appropriate FFP status is part of the reservation. Of course, individual segments can still be credited to other FFPs at the gate.

IIRC, Amadeus allows entering up to 4 different FFP numbers/programs in a reservation, however, I'm not sure if only the first one will be automatically processed by the airlines. It might well be that the other 3 have informational use only, in case a gate agent is manually processing upgrade lists etc.
