I can't comment on LGA-DCA, but on LGA-BOS I believe the shuttle beats the Acela by 90 minutes door-to-door on average.
I agree with those who recommend US versus DL on the shuttle. One other factor that I like about the US shuttle is that they board and close the door early -- often up to 10 minutes prior to the scheduled departure time -- whereas DL makes it a point of keeping the door open as long as possible for stragglers. As someone who is rarely running to catch a flight, I prefer being closed up and on my way early on US, rather than waiting for latecomers on DL. Obviously, if you're the type who likes to cut it close, you may prefer DL.
Boston is longer on the train and i have seen well over an hour for check in and security at DCA. Then there are ground holds and stuff. The Acela is just a vastly more civilized way to travel. The in seat power, more room and ability to use your phone make up for extra time it sometimes (but not always) takes.
