There is also an all-train alternative.

According to http://transit.yahoo.co.jp or http://www.hyperdia.com,

Narita->Tokyo by Narita Express (63 min), then Tokyo->Kyoto by Shinkansen (142 min): total ~3.75 to 4.5 hours, 16,630 yen.
